I used RubyRipper on an Ubuntu system and it can easilt be set up to rip and encode to both formats into two directories: Music\flac\artist\album and Music\mp3\artist\album.
I then took all of the music I have in only MP3 format (Amazon d/l, concerts, podcasts) and put links (shortcuts) to those folders in the same location in the flac directory.
