I use dbpoweramp. Rip to Flac. Convert to....whatever. Use two folders one for flac one for ..whatever.
I did what you are about to do(except my original files were alac ripped in iTunes). I would suggest the two folder method. Once you have all your stuff ripped in flac, run the convert process. This should give you two sets of media in different formats with the same tags.
