I also use DVDAexplorer flac and mp3tag and it's working: Exactly how are you doing this ? is it really flac files ?
You can set up DVDAExplorer to rip to WAV files, thats what I do then I use flac and batch convert the wav files to flac files flac, then I tag the flac files with mp3tag and embed cover art and such. DVSAexplorer has a feature to run "external command-line program" you could run flac from here and do it in one go , but by default it does wav files or raw MLP files of some kind.
