I worked in 3 semi-autonomous organisations and the last one was through UPSC.
It is true my antecedents were got verified and I have to take an oath of
allegiance to Indian Constitution, before joining duty, but never was I asked
to produce any proof of my citizenship. The applications contained a column
to furnish my address but not any proof of the same, as far as I can remember
after all these years.
When a person applies for Passport also, citizenship document is required
only if the applicant is a citizen of India by Registration or Naturalisation.
Income Tax Department is also issuing PAN without asking for proof of
citizenship.

appointment in Government Services is as per
Government Servants Act 1935 and now referred to
Article 309 of the Constitution of India. As you must
be aware that there are separate recruitment agencies
like Staff Selection Commission, UPSC etc. who carry
out examination, seek information on you
identification, proof of address etc. Its takes a
while to pass this process. Though rules for certain
banks, defense etc. vary.
Later at the time of appointment, the appointing
authority further seek yet another set of documents
like proof of address, reference of two know people in
the area, medical fitness test etc. You are finally
given the appointment order only after the police
verification certificate is provided to the
appointment authority.
This list has a few retired IAS/IPS officers, who
should be able to shed some more light on this issue.
