That understanding is just plain wrong if you're speaking of 9 speed. The ONLY Shimano MTB derailleurs that are incompatible with road shifters (I presume that's what you mean by don't mesh) are the 10 speed DynaSys MTB derailleurs, which have different cable pull requirements. Otherwise,

Michael, Only help I can offer is you may have the cable too tight. Through a lot of trial and error have found that the cable needs to be snug, but not really tight to handle index shifting properly. (At least on my Sam Hillborne and Surly LHT). Also check that the rear derailleur adjustment
