The quota update hasn't been solved yet. The README.quota file in vpopmail-5.2 states that : qmail-pop3d does not update maildirsize when you delete messages. This problem will correct itself within 15 minutes, since the Maildir++ spec dictates that the maildirsize file must be recalculated

If I remember correctly, I had to compile --without-authdaemon, and set config files to use authvchkpw exclusively. I was getting intermittent auth failures just like you describe. This solved my problem. This is a bug in a certain version of vpopmail if I remember correctly. I do not recall
