Civil service position: link between Wikipedia and biology databases

Our group at the Swiss Institute of Bioinformatics SIB develops the 
database Bgee (http://bgee.unil.ch/), which contains information about 
the anatomy of several animals, including human, about gene expression 
in these anatomical structures, and about the evolutionary relations 
between the anatomy of different species. This information comes from 
various sources, including the free encyclopedia Wikipedia 
(http://en.wikipedia.org/). There exist several examples of successful 
integration between biology databases and Wikipedia 
(http://nar.oxfordjournals.org/content/40/D1/D9.full).
In this project we propose to establish such an integration for Bgee, 
with the following tasks:
Contact with the community of Wikipedia editors, and evaluation of the 
conditions of interaction between Bgee and Wikipedia.
Manual edition of Wikipedia entries to include some of the information 
from Bgee into Wikipedia.

Automation of the exchange of information between Wikipedia and Bgee.
English language Wikipedia is our priority, making a good level of 
written English necessary. Basics of programming and prior experience 
with Wikipedia or other digital resources would be a plus.

Notre groupe à l'Institut suisse de bioinformatique SIB développe la 
base de données Bgee (http://bgee.unil.ch/), qui contient de 
l'information sur l'anatomie de plusieurs animaux, dont l'humain, sur 
l'expression des gènes dans ces structures anatomiques, et sur les 
relations évolutives entre l'anatomie des différentes espèces. Ces 
informations proviennent de différentes sources, dont l'encyclopédie 
libre Wikipedia (http://en.wikipedia.org/). Il existe plusieurs exemples 
d'intégration réussie entre des bases de données de biologie et 
Wikipedia (http://nar.oxfordjournals.org/content/40/D1/D9.full).
Ici nous proposons au civiliste de mettre en place une telle intégration 
pour Bgee, avec les taches suivantes :
Contact avec la communauté d'éditeurs Wikipedia, et évaluation des 
conditions d'interaction entre Bgee et Wikipedia.
Edition manuelle d'articles Wikipedia pour inclure une partie de 
l'information de Bgee dans Wikipedia.

Automatisation de l'échange d'informations entre Wikipedia et Bgee.
La priorité concerne Wikipedia anglophone, une bonne maîtris	e de 
l'anglais écrit est donc nécessaire. Des notions de programmation et une 
expérience précédente avec Wikipedia ou d'autres ressources digitales 
sont un plus.

I don't know about "all contacts", but we used to share the system used 
by Wikimeida DE for press contacts. It was unfortunately disconnected, 
and we got the content back as a spreadsheet.

If someone is willing to take care of the database (and collect 
information), then it may be a good thing. I have no idea about the 
different systems that are available, and what would be best.

Yep... for several journalists, we already have comments we could add 
about them and which we may not want to be public :-)

I am happy to collect these, as a starter -- to make sure that we do not 
lose the information, and that it is available somewhere (we could put 
the spreadsheet on Google Docs or similar if we want to share it).

This is a good way to be efficient immediately; then, if a database is 
setup, it will be easy to import the data into it, but at least, we do 
not waste time.

My main problem with the current setup remains multilingual support. You 
made it a little bit better, e.g. when one clicks on a link for a page 
in French, the interface text switches to French, but there are still 
problems -- and I don't know if/how we can solve them.

Example:

* go to the main page, click "French", you get the page in French
* minor problem: the URL switches to a complicated one with "index.php" 
and parameters
* major problem: Click any link in the left bar menu; you get to the 
corresponding page in English, with the interface back to English.

Maybe we can solve this by postfixing every link with "/fr", and even 
using external links (adding the ?uselang=fr parameters) instead of 
wikilinks. I know how to set the translation for the left side menu, but 
haven't found out how to set a different link for every language. Or 
maybe there is another solution ?

The mean reason for using Mediawiki is that we are all familiar with it; 
if we have to hardcode the language of the interface into every single 
link, it suddenly loses most of its appeal.

To me, this problem is a show stopper: a user should select his language 
once, and always be shown pages in this language (if they exist, of 
course). Maybe it is doable with Mediawiki and I just don't know how; 
maybe it would require a bit of programming work that Wikimedia CH could 
fund (improving multilingual support in Mediawiki would be a very good 
fit for Swiss donations). Or maybe it is just impossible, in which case 
we should look for another tool.

In comparison to this, questions of design are secondary (in my 
opinion). The content should be a priority too, but this is somewhat 
unrelated to the actual tools we are using.

Short answer: no.

Long answer: this is obviously the first thing we thought about (the 
original idea comes from Ludo), since it makes a lot of sense. Nando 
asked the GDI about this, and they replied that they will have an 
exclusive photographer, and we'll be able to use the pictures on 
Wikipedia afterwards. I doubt that they asked the photograph about the 
idea of free license, though.

Nando will discuss this point again with them, and we will ask again -- 
but seeing how the whole event is organized, I am not too optimistic.

Definitively. This has already been discussed, and has happenend in the 
past, but always depend on available manpower, which is in short 
supply... anyone (not necessarily member of the board !) interested in 
doing this is welcome.

We also have initial contacts with different actors (Ville de Genève, 
Office fédéral de la Culture), but haven't been very far yet [in those 
two cases, I had the contacts but was unable to followup in the past few 
months, due to other issues which did not leave me any time].

We already do this, and even a bit more. Several Wikimedians have 
already used the "Wikimedia CH" affiliation to get accreditations in 
order to take pictures for Wikimedia CH, and we have produced 
documentation in the past (official letters, business cards -- basically 
anything with a logo that makes the request more official :-) to help 
the process. Many (not all) of the pictures at

are in this category precisely because the authorization to take the 
pictures was obtained by using the "Wikimedia CH/Wikipedia" name.

I am glad to be the contact person for these sort of things, if you need

of work in this area.

Because Mediawiki was developed for open-access projects such as
Wikipedia, which does require only very little control access for
reading (e.g. deletion, oversight).

Several extensions have been created to control access, but since the
core software has not been designed with this kind of security in mind,
and there are many potential ways to get information out of the system,
so it is very hard to guarantee that they work as intended.

This is, as far as I know, the "official" position of the developers. It
does not say anything about whether these extensions would work well
enough in practice, nor if they would fit any of our needs.

For what it's worth, we use Mediawiki at work and decided to create
different closed wikis for each project. We first tried to use another
wiki system that is better at restricting access, but people were
confused by the different syntaxes (either because they contribute to
Wikipedia, or because they collaborate with other people who use
Mediawiki), so we switched to Mediawiki. We have ~10 active wikis and it
works ok, but it could easily become a nightmare if people start having
to share information from one project to another...

This was my favourite choice, too, but the problems that we discussed
about this approach were:

  - this does not allow to easily provide access to non-members who are
interested in contributing to a particular project (if someone is
motivated to contribute, it probably does not make sense to force him to
become a member)
  - on the other hand, if one is working on a particular project
involving contact names, does it make sense to automatically give access
to anyone just because they are members of Wikimedia CH ? (*)

Or, in one word: it is inflexible. Unfortunately, as Rupert mentioned,
Mediawiki is not ideal for restricting access in a finer-grained way
than "member/not member". So how can we improve on this ?

At the moment, for the particular project we were discussing, we created
a wiki on another server, but this does not scale very well.

(*) I have had the problem where I was discussing by email with someone,
trying to get some content released under a free license, when someone
uninvoled jumped in the discussion to give his opinion -- no need to say
that I did not like this, and it did not make us look good -- so I am a
bit wary about wide access for contact data (for the record, it was not
someone from WM CH or living in CH).

Trois années se sont écoulées depuis la fondation de Wikimedia CH. Grâce
à votre soutien et à celui d'autres donateurs, notre croissance s'est
accélérée d'année en année: alors qu'en 2006 nous envoyions quatre
lettres comme celle-ci, ce sont plus de trois cents qui partiront pour 2008.

Cela nous permet de soutenir des projets beaucoup plus importants, tel
que la mise en place avec la Wikimedia Foundation d'un système de
statistiques. Celui-ci nous aidera à discerner les tendances et à
promouvoir la transparence de l'utilisation de l'encyclopédie, et de
mieux comprendre les besoins des lecteurs et lectrices. En outre, cet
outil présente un intérêt scientifique non négligeable.

Jusqu'à présent, les statistiques d'utilisation des projets de la
Wikimkedia Foundation étaient, au mieux et pour des raisons techniques,
mis à jour de manière sporadique. Avec l'aide d'un employé et d'un
serveur dédié, leur qualité a été grandement améliorée et celles-ci sont
désormais disponibles en ligne (http://stats.wikimedia.org/).

Nous avons également débuté l'an dernier une série de démarches afin que
la Confédération mette ses photos, textes et cartes sous une licence
libre qui permette leur réutilisation sur Wikipédia. Ces discussions
sont encore en cours.

Plusieurs de nos membres ont donné des cours et présentations au public
des universités et bibliothèques, montrant par l'exemple les
possibilités offertes par l'encyclopédie. La bibliothèque centrale de
Zurich a ainsi chargé deux de ses stagiaires de contribuer à

Nous avons également permis à deux contributeurs de participer à la
conférence Wikimania 2008, qui s'est tenue à Alexandrie, en Égypte.
Alors que l'essentiel du projet est en ligne, ce genre d'évènement est
une occasion exceptionnelle pour notre association de développer et
entretenir des contacts personnels avec les membres d'un réseau
international.

De nouveaux défis se présentent déjà pour l'année à venir. Une partie du
comité de l'association se retire, et laisse la place à une nouvelle
génération. La recherche et la conduite de nouveaux projets, avec de
nouveaux collaborateurs, constituera également un nouveau challenge.

Je vous invite à vous joindre à nous pour l'assemblée générale qui se
tiendra le 28 mars 2009 à 14h30 dans la Biliothèque nationale de Berne:

I was going to say the same, but I was going to suggest making a draft
subpage instead of unprotecting (since I am not a bureaucrat :-).

This is a fantastic idea. I am in the Lausanne area too, and finding a 
room would not be a problem. Also, there is a strong community of 
Wikipedians around...

Speaking as a member of Wikimedia CH (and not as a board member !), I 
think this kind of activity would be worth subsidizing by the association.

I would be very interested in the following topics:

> * Photography: how to frame, basic techniques, etc.
 > * Special interest topics: how to take photograph in a museum ?
 > (combines particular aspects of photography, legal considerations,
 > applied psychology, etc.)
 > * Image: how to edit an image (detour, etc)
 > * Digitalise books

I can contribute to the following topics:

> * Applied psychology: how to speak or write to people in an effective 
> manner to obtain licences and autorisations

For the first one, I've had contacts with a lawyer who could potentially 
participate to such workshop (and who actually knows and understands 
modern technology, free licences and Wikipedia !).

As I told a few people outside of the list, I have got the data for 
creating maps of Switzerland (all boundaries of municipalities, cantons, 
etc) and am happy to create any map needed if someone provides me with 
the data (numbers and/or colours to use). In the future, I can imagine 
having a web interface to do this, but this would take a bit of time.

What some people were wondering is whether it would be possible to 
create (or colour) these images "on the fly", using HTML and/or CSS. I 
don't really see how, but if anyone has any idea. SVGs could be a good 
compromise: draw the image, and just the colours in the text file to 
create any coloured map (see below).

To complete Emmanuel's answer: SVG, by far. It is vectorial, so that one 
can change the resolution without loss of quality. It is relatively 
well-supported (you can display SVGs with Firefox, for example). It is 
text-based, meaning that it is easy to extract and/or change the text 
displayed.

The support is not yet perfect, though:

Pas mal du tout, avec beaucoup d'exemples et de détails. Deux points 
négatifs: le journaliste parle une fois de "l'administrateur wikipédia 
en Suisse Romande" (il se corrige un peu plus loin en parlant de "l'un 
des administrateurs"), et le fait qu'il a fait des tests de vandalisme 
sur certaines pages.
