I've just had exactly the same thing happen to me! I've been auto-compacting for years without any problem and all of a sudden today, all messages in my inbox got deleted in the process. I didn't change anything to my settings whatsoever—it just happened. And I only had 20 messages or so in there, so quantity doesn't seem to be the problem.
