csgo/custom/somedirhere/ is exactly the spot to change files that exist in vpk directories.

Stuff with custom maps.. i'm not sure if you can change them with that directory but if it's gravity, map config will do just fine or server.cfg.

Basically you cannot edit ready maps that are bsp's, as in, you aren't allowed to do so without permission if you aren't the author.

VMF's are source files, they are not available in the workshop. You can decompile bsp files for learning purposes and then open the vmf but there's too many remakes and edits that it's better off to do a own map. I know someone ported one of my CSS maps to CSGO and i didn't like that one bit. It's now ruined and the name used.

Decompile usually isn't even exact copy, there's always something broken if you compile a new map out of it directly. Atleast shadows, might be areaportals, etc.

If a workshop creator of a map , packs his .kv file with the .bsp file, when he upload the map to workshop, does that mean that we cannot use our own .kv files to overwrite his?

And also, if you want to edit a workshop map of yours and you have deleted your .vmf hammer file, how to restore it back ? To be honest , I don't remember if you are able to upload .vmf files on workshop
