Several reasons, the most user-friendly being that it makes things easier to back up if all of your documents are in one folder hierarchy -- just back up that tree in its entirety. Also, for any given project -- say, a concert I'm working on -- I might use Word for some items, Publisher for others, etc. Why would I want to look in several different folders if I can't remember which application I used? Also, what if I install a new version of some app, to a new folder, and then want to get rid of the old one? I don't want to have to move all my documents from the old folder to the new one. It ultimately does come down to what you're used to, though. Users who are used to one setup -- and can easily accomplish what they want -- are hardly ever going to be convinced to change.
