Pain and stun would be nasty against a flying opponent that must flap wings
to keep in the air

Fog would prevent him from any sort of safe infiltration or landing
Even the non-damaging version of hail would be nasty for a bird.
Ok, most of the weather section would be almost insignificant to a ground
party, but very nasty to a flier... they need not even have a magical storm,
a natural thunderstorm would do quite well to effectively ground anything
that relies on wings and cannot fly above it(and a nice big storm, perhaps
with hail, will prevent any sort of going around it too...
after all, the prototypical evil wizard tower has dark and menacing clouds
with lightning dancing back and forth in them, so you could even present it
as additional atmosphere(until he tries to take to the air, at which point
you clarify just how dangerous it is to fly in such weather and if he
ignores you, slam him into the ground again and again until he gets the
message.  There is a REASON you don't see many birds flying in a serious
storm. updrafts, downdrafts, gusts strong enough to break a wing, lighting
and hail are just the beginning of what a bird would encounter in a
particularly nasty storm)

A bunch of soldiers with crossbows can also ruin his day, and if he relies
on reverse missles or missile shield to avoid the bolts, a mage with
counterspell can help with that...
