Just label each bolt & screw pair with the P-touch labeller, coat them in oil so they don't rust and then wrap them in cling wrap and place each one in a separate container and label it again in case the label on the bolt falls off.
You could then categorise them into types such as listed below, and individually number them and catalog them using a spreadsheet so you will be able to find them easily in the future.
