Well, the problem is in fact strange. I just found out that in another computer (same Protel v.99 w/sp6), the unamed tracks, vias, polygons, etc. DO get their correct name assigned from the pads they are connected when updating the PCB from schematics and selecting the "assign net to connected copper" option. Apparently the same steps I took on my computer, but it did work on that other computer and not in mine. So, there is a setting somewhere that I have different, I still don't know what exactly.
Whenever I find the difference in the settings that is causing this problem, I'll let you know. And if anybody has had this or something similar happened before, please let me know too.
