there have been some changes in menus from version 2.0 to version 2.1:

User Guide

2.5 Document-Outline should be View-Outline Pane

3.8.3 The following 4 *View* should be *Document*
  ...use the menu *View* and choose View
  *View*-View (Other Formats)
  *View*-Update
  *View*-Update (Other Formats)

  the other errors related to the last minibox.

The last minibox is in 'Description' environment: change it to Normal layout

  Moreover, one graphical problem is the long minibox. In the original
 document it's too long to appear on the page (part of it is hid under
 the bottom margin). In the attached document you can see that it reaches
 the page number!

You can try to adjust the Page Margins in Document Settings

 de documento. He leído que esa clase se aloja en un archivo .cls pero
 veo que ya hay varias predeterminadas y me gustaría aprender a generar
 una con ciertas características especiales de paginación, márgenes,
 disposición del texto y demás, sin depender de ninguna de las
 predeterminadas. Esto en razón a que estoy haciendo mi trabajo de grado
 y veo que ninguna de aquellas se ajusta a esa opción.

 He buscado mucho en google, pero no veo como tal un tutorial que
 explique esto. En la documentación que viene con el programa se habla de
 esas que vienen incluidas en LyX pero no cómo generar una desde cero.

Los archivos .cls o .sty son propios de LaTeX, no de LyX, y no es fácil
escribirlos.
LyX usa sus archivos específicos .layout, .module o .inc (en
/usr/share/lyx/layouts) para poder interpretar los archivos
propios de LaTeX.
Todo esto se explica en el capítulo 5 del manual Personalización.
Quizá, lo más sencillo para empezar es intentar escribir un módulo,
que te permite personalizar muchas características de un documento.

Well, that's right, BUT _if the document language is Spanish_ none of that is

you have to do. (The set of math predefined functions in Spanish is available in
the Spanish version of the manual Math, sec. 15.1)

 The really good question is why, oh why, LaTeX doesn't do it
 automatically so Lyx has to do it only on-screen.

Sorry, I do not understand... What do you mean?
LyX doesn't show the function name sen in the math toolbar button,
but otherwise, if the document language is Spanish you can use the latex
command \sen right away, and then spanish-babel-latex makes the thing
automatically: in the LyX window the sen is shown (if Instant Previw is
on)
and also in PDF output

Re: configuring lyx to use an alternative Texlive version

Not need configure lyx, lyx deals with it.
As the output of xetex in the terminal is 2011, lyx use this version
You can check it in the latex log file produced when lyx run the output

Not need configure lyx, lyx deals with it.

Not need configure lyx, lyx deals with it.

I have taken this point of view:

menu*,
and they appear in the output of the document: general de figuras

Therefore, in case of the lists mentioned by Julio, (part of chemical class,
thanks Pavel), probably they are inserted ones.

Menu Tools  Preferences  Outputs  General
The text field Date Format allows the date settings
Writing in
 %A %d %B %Y
outputs the inserted date as you want. (They are _date_ command options)

Or you can insert in Tex code the LaTeX command \today

Another way for insert the date is the menu
Insert  File  External Material

If you want more info about these issues have a look to sec. 6.1
in the Embedded Objects manual or the date command help

console messages when LyX is started on terminal.
 
Otherwise it is harmless and the pdf output is right here

With the new version 2.0.0 there is NO need to use the above
Spanish definitions of theorem, proof, etc. It's automatic
if you load the corresponding modules.
(This is not true for beamer class)

I don't know, but the lyx file is created anyway.
With a text editor, if I change the \lyxformat 264
to \lyxformat 345, it works fine.

Here testing lyx-2.0.0svn. It comes splendid!
In the Preferences dialog the Default Language item is missing.
Opening new documents are English by default.
How is the default language set for new documents?

In short, you get the sources with
1. svn co svn://svn.lyx.org/lyx/lyx-devel/trunk lyx-devel
and then, in the lyx-devel directory
2. ./autoconf.sh
3. ./configure --with-version-suffix #this allows several independent versions
4. make
5. sudo make install

If ever you have compiled lyx.tar.gz/bz sources your system should be right.
If not, probably you need install a bunch of devel packages.
