You need to distinguish between "not being scanned" and "not exceeding the spam threshold." The habeas rules, nor any others for that matter, don't "stop a message from being scanned." They score. And as with any other rule, YOU can tweak the rules to suit your specific needs. If you are finding little or no value in them, set them to zero. No big deal.
