Thanks for the information, Brian. I first tried running applications from Petunia but encountered permission issues. As I am happy running the applications commandline, I later thought of using Petunia just for viewing results. Peptide viewer does show me the results, but not with proper formatting.
This is the same for some of the links. All these suggests that my configuration for Apache and possibly user permissions is incorrect. When installing TPP, I follow the instructions in http://tools.proteomecenter.org/wiki/index.php?title=TPP_4.2.1:_Installing_on_Ubuntu_9.04 apart from the three changes I made. Does your Apache configuration differ from the one in the page I've just mentioned? Did you need to edit user permissions when you installed it on Ubuntu 8?
