You may use "captions" to differentiate them.
The caption for the console wins is usually set to the "full path"
of the console apps, except for those which set their own captions
like vim.exe or 4nt.exe. For example,
"netstat.exe" in XP --> "C:\Windows\system32\netstat.exe"
Or you can set your own caption for them (if you do this you have
to see two console windows, though), e.g.:
%comspec% /c start "your_own_caption" netstat.exe
