finding errors in lyx

In converting a bibtex document to a biblatex/luatex I have quite a lot 
of errors. I got an important tip by Frank Mittelbach (Dante e.V.):


put in the preamble

\tracinglostchars=3

The warning is converted to an error message and stops there, so that 
one can correct it (in my case often math stuff which is apparently not 
represented by the luatex)


It might be of help for others searching for warnings.

A big Christmas wish

After having spent numerous hours/days in trying to get a
Koma script book to work under luatex/biblatex my biggest Christmas wish 
is to get a user file template for it which works.


It should tell me,
what to put in the Document settings
the LaTeX Preamble
the Bibliography (e.g. biblatex-spbasic)
and the preferences in Tools

xfig and lyx

I use xFig 3.2.8 and would like to use it for a diagram to be inserted 
as a graphic in a lyx document. Some blocks in the diagram use greek 
symbols. Has somebody used xFig in such a way that LaTeX takes over the 
text of the diagram? An example figure would be great.

changing tex in the code preview pane of LyX

I got a \foreignlanguage{english} error in the legend of a figure in a 
German version which was caused by a lyx-note inserted from the English 
version into the legend. This kind of error is difficult to find, but 
thanks to Herbert Voss who pointed me to the tex line I could eliminate it.
My question is, could I have done it also by eliminating it (i.e. 
\foreignlanguage{english}) directly in the tex code preview pane of the 
lyx document?

Your installed tlmgr will notice and ask you to update it before 
updating anything else. The command to do this is: tlmgr update --self 
After any updates of tlmgr, you can then run, for instance, tlmgr update 
--all, which will update (including additions and removals) all other

Es ist aber sehr leicht, Aufgaben zu konstruieren, die das eine oder 
andere System bevorzugen. Bei TeX kommt es auch noch auf den Editor an 
und wie mensch ihn auszunutzen weiß.

Seitdem haben sich wohl auch die meisten LaTeX-Benutzer an LuaTeX mit 
Unicode und OpenType gewöhnt, so dass viele Codierungsprobleme entfallen 
(die hier allerdings keine große Rolle gespielt haben dürften).


* Es wäre interessant gewesen, auch LibreOffice und ConTeXt 
einzubeziehen. Vielleicht auch noch Layoutprogramme wie InDesign, 
Affinity Publisher, Scribus...

(Ist LibreOffice bei umfangreichen Arbeiten immer noch stabiler als Word?)

Can I delete the lyx_tmpdirs in the root /tmp?
I have the impression, that a rerun of lyx uses it, which I do not want.
I use Lyx Version 2.4.0dev (not released yet)

directories. LyX will create new ones the next time you open it. 
Depending on your operating system, they are probably also removed 
automatically at certain intervals. On Ubuntu and Linux Mint, I believe 
the default behavior is to clear out /tmp on shutdown or once per day if 
the system is left running for an extended time.

error reading in temporal layout information and

could not open /lyx_tmpbuf ... .tex
Will wait until tomorrow and hope the temporal files are gone.

Did you close LyX before removing the folder? I just ran a test on my 
system (Linux Mint, LyX 2.3.6.1). I edited and viewed a document, then 
exited LyX. Before LyX shut down, it deleted the temporary directory and 
all contents. When I opened LyX again, it created a new temporary 
directory as expected.

I waited over night after having finished my work with the lyx document. 
This morning the tmpbuf folder was still there.

I removed the folder and started lyx.
Got the same error as mentioned in my last mail. Note, that I can't 
start the open lyx and I have to restore the removed folder first.
Since Paul did not have this problem, and he uses 2.3.6.1 version, I 
assume it is due to my using the 2.4.0 dev version. I will try on 
another machine the latest non-dev version and see.


My problem is, that I can't run the luatex document properly. I might 
report about it if I can't manage myself.

What do you get when you run:


mount | grep tmp


in my case (Fedora 35) I see:

tmpfs on /tmp type tmpfs

because \tmp is managed by tmpfs and thus, as Paul said, is erased on a 
regular basis.

searched for under lyx, since it seems to mark extended regular expressions.

The chemical symbols look inconsistent, nuclear ancient Ca2+ upright,
Ca2+ homeostasis oblique. Do you have special reasons to avoid mhchem,
which comes preloaded with LyX? If you use the mhchem-macro for
chemicals such as \ce{Ca^2+} in LyX math mode, then you get a
consistent typesetting and a preview.

attached your formulas in a consistent look with mhchem. I called
Libertinus fonts the LyX way via Document -> Settings -> Fonts: Use non
TeX Fonts, then choosing Libertinus fonts in the drop down list.
Libertinus Math is called by \setmathfont{Libertinus Math} in the LyX
preamble.
The error message is the result of the symbol set in front of the line

œ$\mathrm{Ca^{2+}}$ dependent kinase

Have you put this symbol just before the first $ on purpose? If so,
what is it supposed to be?

Thanks for the example file. In my case after ctrl m and inserting \ce 
it does not turn blue, but if I leaf it, I have the blue box in which I 
can insert the chemical formulas - and, of course, Ca^{2+}

How stupid I missed it. Adding the key solved things, and now the pdf of 
the book to which the bibliography belongs is also outputted.

Would be nice to know how one could find out from the log file whats wrong.

acceleration.

I can start lyx again, the document where it hung, has .lyx#

I tried to use
view other formats
 view PDF(LuaTeX)
for a pdf output of the lyx file

when the trouble started. It might have to do with this?

It may be that /usr/bin/lyx is provided by your package manager. So removing it
manually would be a very bad style IMO.

Better to set
a;) either your PATH to have /usr/local/bin prior to /usr/bin
or
b;) if your OS is debian based, use synaptic to withdraw the lyx.
 You may also check if the '/usr/bin/lyx' belongs to a package
 $ dpkg -S `which lyx`

view it by export pdflua

Yes. Wolfgang, if you cannot share your document, you can make a copy

The problem is probably (or was in the copy you sent me) that all this
is emphasized. The exclamation mark that marks the subentry needs to be
straight, not emphasized.

Is it difficult to change index entries so that emphasized words are 
allowed?


In creating an index, e.g. name index, one clicks behind the word(s) to 
be indexed. If I have a name like Drosophila, it will be emphasized, 
because it is already so in the text. It makes also more sense to have 
the name slanted.

I seem to remember that in earlier versions of LyX this was possible.

Same with his master

If I open a document of mine, it says:

by the way, I have lyx 2.4.0-alpha3 in /usr/local/bin (Debian)

and lyx 2.3.1 in /usr/share

typing lyx starts 2.4.0-alpha3

since I can't work with lyx at the time being, I would like to go back 
to 2.3.1.
How would I do that and from where can I use the lyx2lyx conversion tool 
to convert my latest lyx files back into .23?

you were right>  you needed a file

But I have sent you a file already where you found a mistake. This 
document was written with the version 2.4.0dev. For all the other files 
I worked on I used this preliminary version. All these files do not work 
with the new 2.4.0-alpha and give this error:

Yes, this is because the file format in the master repository is not
the same than in the released alpha version. If you have saved files
with the former, you need the former to edit them. I wouldn't use alpha
anyway, try to build from the master repository.

The file format changes during development phase (in order to implement
new features). It is only frozen when we head towards a release.

MASTER and child documents questions Lyx2.4.0dev

in the appendix are a MASTER.lyx and two childs (CHAPTER01.lyx and 
CHAPTER02.lyx) and a bib file.

Several questions:

-is File>Export>Lyx-Archive working for master/childs??

-Under formats (output format) 'Put fragile content out of moving 
argument' in the MASTER. what does it mean and is it needed also in the 
childs?


-in the childs there is a warning in outputting it to pdf >
Included file `~/Dokumente/PUBLIKATIONEN-EIGENE/A-SP-2022/CHAPTER01.lyx'
uses input encoding "auto-legacy" [Direct]
while parent file uses input encoding "utf8" [Direct].
For both childs. Where and how can I remove this error?

- Where do I have to place the bibliography in order to get the 
bibliography in the pdf file? At the time being I have it in all three 
lyx files, but not pdf output


Note that I use a special Bibliography setting biblatex-spbasic (but 
available in the menu there)


I use Debian and Lyx2.4.0dev and Jabref for the bib file

section headings, since this can lead to problems.

Because your Bib(la)tex inset has he option "keyword=recommand", but

how do I configure the start of my lyx?
Klicking on a lyx file in a directory says

Unable to determine the system directory having searched
/usr/local/share/lyx/
Use the '-sysdir' command line parameter or set the environment variable
LYX_DIR_24x to the LyX system directory containing the file `chkconfig.ltx'.

* Alt+x to open the minibuffer (input widget on the bottom of the LyX
window)
* in the minibuffer, type "ui-toggle menubar" and hit enter

To the very left is the LyX sign
below the Selection box
3rd line begins with the eyes (to start e.g. pdf export)
4th line lists the selected documents
Between 3rd and 4th line should be the File-Edit-ViewHelp menu
I tried Other toolbars but can't find the missing stuff

I am on lyx 2.4.0dev under Debian

I have a new user tester and the name is Tester and it is added to the 
group wolfgang.

I start the new lyx by using lyx204.

There is also the '-sysdir' command line parameter error I had asked 
before (but did not get an answer so far)

No. But you could try to remove
~/.config/LyX/lyx*.conf



I'd suggest moving those files rather than RE-moving them, because they
might be needed later for "exploit the differences" type
troubleshooting, or just to restore the parts of the configuration that
work.

in .config of my home I have lyx.conf (of the former lyx 2.3x)
and lyx240.conf plus lyx240.conf.orig
I saved these separately.
In all three it tells by opening with an editor, that they contain lines 
longer than 4096 characters, which are longer as the limit allows.
When I had removed (after saving) it and started lyx204 anew the 
corresponding conf file started with a few lines, but after trying the 
lyx204 again it soon reached also the limit line length.


I do know nothing about the .conf file generally and the lyx conf 
particularly. The mentioned might be irrelevant...

This is the current situation for my debian lyx newly installed:
I have installed lyx 2.4.0-dev anew in the following way:
0- sudo chmod 01777 /usr/local
1- git clone git://git.lyx.org/lyx
2- lyx_git_2021-12-07.tar.gz results
3- unpacked: Lyx_git_20211207
4- in .git branches git status
5- git pull
6- .configure --with version-suffix=24x --bindir=/usr/local/bin
(the new lyx name will be lyx24x; its bindir will be /usr/local/bin)
7- make all
8- make install

It works if I start with lyx24x on a terminal

!However, I have still no File-Edit-ViewHelpMenu !

Do I have to wait for the 2.4.0 release or is something wrong with my setup?

1a) You can find there *.lst, cache, lyxrc.defaults, preferences, etc.

I have in the meantime used my PC with Mint instead of my Debian 
notebook and installed there the lyx 2.4.0dev as lyx24x

It is alright and the uppermost line with (top) the loaded lyx file
below the line with Datei Bearbeiten Ansicht ... Hilfe
(both lines in grey) are diplayed.

These two lines are missing in my notebook Debian.
There must be something fundamentally wrong.

my is on the notebook sddm, on the PC Mint lightdm

I checked the former, it was up to date (removed stuff not used anymore)

There was an additional white control line on top of the desktop which I 
removed.


Starting from a terminal

In advanced find, one workaround is to click on "Settings" and then
"Open documents".

I wish that advanced find had an option for "child documents" that was
selected by default. It is on my todo list, but I doubt I would get to
it for a few years.

Not in LyX, from the command prompt. It will tell you which child
file(s) has the target string. Then you load that child file into LyX.

I would like to use biblatex-spbasic for the literature citations and 
the Bibliography.


I have selected the style in Document Settings>Bibliography.

However, I would like to have a superscript number instead of the 
names/years in the document. The output in the Bibliography should be as 
before.


Is this possible already or do I have to wait until somebody is kind 
enough to create it?


The reason is, that I have a large amount of citations in the document 
and reading the text would be less fluent if the names/year is given 
instead of just a superscript.

lyx not a readable Lyx document

The error message:

/tmp/lyx_tmpdir.MQUsZMBvAPQl/Buffer_convertLyXFormatwrdYvM.lyx is not a 
readable LyX document.


since quite a number of my older (March 22) lyx files are affected and I 
can't open them, I would very much appreciate if somebody could have a 
look at it.


I found 2 lyx files close to each other, one of which gives the error 
message above, the other one is alright. I could send both privately 
(because of the size and the content) to somebody for checking them.


I use lyx 2.4.dev under Debian.

In the helpfile Math.lyx it is stated:

To export this document to PDF, PS or DVI the LaTeX-packages braket, 
cancel, eurosym, mathdots, mathtools, mhchem, undertilde and was should 
be installed. If they are not installed the document can be exported 
anyway but the sections where the packages are required will not appear 
in the output. An exception is mhchem; if it is not installed, this file 
cannot be exported.

However, I could not find \usepackage{mhchem} in this helpfile Math.lyx
Is this intentional? Or included in another \usepackage?

I see in the source preview of this manual:

\PassOptionsToPackage{version=3}{mhchem}
\usepackage{mhchem}

Note that mhchem is loaded automatically. Did you only look in the user
preamble?

What do I miss?

A more convenient way to typeset chemical formulas is to use the command 
\ce that is available when the LATEX-package mhchem is installed. After 
inserting \ce to a formula a new blue box appears where chemical 
formulas can be inserted in an intuitive way.


I inserted \usepackage{mhchem} in the preamble!

\ceCO2

\ce CO2

\ce CO2

no blue box appears

I found >

\usepackage[version=3]{mhchem}

But still no correct output
