Did you select to convert the LDAP database? This process can be very time consuming and eat a lot of cpu cycles while it's running. Also, the mailbox UID format changed slightly so when opening mailboxes for the first time on 8.1 the UID is updated. This could cause a web messaging login delay

I think I found the glitch. Normally when I update the phrse-list or URL list, I restart the Queue Manager service. For some reason, after I do this mail stop flowing until I restart the SMTP service as well. Well, actually I restarted both a second time and everything started flowing again.
