To answer your actual question without getting into the Asperger-

in your view mode setup do you have "group by date" checked, by any
chance?

Personally, for non-mailing list messages, I keep everything in the
correct folder (making excessive use of outgoing filter) and thread by
references sorting by

Mails seldomly reside in the inbox. Most are filtered right away,
Mailinglists etc. - the private conversation is filtered with a "known"
