That checkbox specifically controls whether GrowlHelperApp is in the Login Items list. The checkbox for the menu bar icon does no such thing; it simply sets a preference and then launches GrowlMenu. GrowlMenu, for its part, checks that preference, and if it's on, adds itself to Login Items (or is supposed to, anyway). So, two questions: What version number does Growl show in the About tab of its preference pane in System Preferences?
