Sorry; I *thought* you'd said your OS version, but looked and couldn't find it. So, it's a relief to know this isn't something we broke in 1.2 or that Snow Leopard broke. ☺ I rewrote the log-in items code for 1.2, so assuming that it is a bug in Growl, it's probably fixed already. I even changed it to add GHA/ GrowlMenu at the top of the list instead of the end (this wasn't possible before).
