Wes, You unlink the marriage you don't want. You do this from the Spouse List opened with the icon under her in Family View. You can't do that if there are children linked to that marriage so you have to make sure all children are linked to the marriage you want to keep. One way to sort this

In that case there is a subtle difference in the citations so they are not recognized as duplicate and you will have to manually remove the excesses. There is a source Citations report you can print to help you find the duplicates. Go to View > Master Lists > Source Options > Print Include

I've merged several small files together. Not that much overlap. Like almost none. All the MRINs are/were as I want them. After running LTools to put the MRINs into the UserID fields, I noticed (and this may have nothing to do with LTools) that many of the people in the database have two versions
