Reconfigure, recompile and reinstall qmailadmin without the
--enable-cgipath option. cgipath shouldn't include a hostname -- just
an absolute pathname (like /cgi-bin).

Did you modify vadduser() in vpopmail.c? QmailAdmin calls that
function -- it does not run the vadduser program.
After recompiling vpopmail, did you rebuild and install qmailadmin so
it would link with your new libvpopmail?

-autorespond as a better replacement.
I do plan to put your fix at the top of development for 1.3, and backport it to 1.2 once it's proven itself.
If anyone wants to sponsor the fix, I can make it an even higher priority. :-)

normal qmail installs handle this? I assume that qmail-local
usually runs as root and does a setuid() to the user's account before
processing their .qmail file.

If you are using a recent version of qmailadmin (maybe 1.0.20 and
later?) then you can simply put ##ta before the password fields and
##tt after. This will ensure that they're only visible for
administrators.

not a good plan. If you do, users won't be able to unsubscribe, and qmailadmin will have trouble managing the subscriber list.
Best to do it as user vpopmail.
Also, an easier way to subscribe the users is:
