I don't think the ability to automatically install tools from a tool shed into
a local Galaxy instance has been made available in the Galaxy distribution yet.
Have you updated you Galaxy instance from Galaxy central? What version of
Galaxy are you running?

gets munged, which is undoubtedly what is now happening when you upload the
file because Galaxy sniffs it as some other data type.
I'm not sure, but perhaps others in the community have done work in this area.
