specifically for each group. I do not think they work 'globally'.

I have absolutely no idea what red X you're discussing. The X to close a
tab in SeaMonkey has always been located where it currently is.
You can also right-click on a tab and select Close Tab to close it
individually.

being ignored or something like that.

It seems as if SM is ignoring my Pref setting to only ask the first time
it is required - it just asks seemingly at random even if I navigate to
