An iCloud backup will give you everything--apps and all their data, home screen layout, settings, all that. The only things it lacks are secure items. That is, it won't give you your wifi passwords, logins for apps, and so on. It will be unaffected by iCloud Keychain for Safari; what I mean

By default, all apps will back up to iCloud, as far as I know. The ones I turn off are the ones that save *all* of their content online anyway. Instapaper or Pocket, for instance, will pull all your articles, folders, and so on from the internet once you log in, so there's no sense backing them

It took Apple Music 3 solid days to go through my large iTunes library on a fast broadband connection, so I'd suggest that, with iTunes app open, you could go to File -- Library -- Update iCloud Library and then give it some time for the Activity indicator at top right of the window to stop
